Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 4e-06 in 251328 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.902A>G in individuals affected with Pyridoxine-Dependent Epilepsy and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 954258). Additionally, a different missense variant affecting the same codon, c.902A>T (p.Asn301Ile), has been reported in the literature in many individuals affected with Pyridoxine-dependent epilepsy (PMIDs: 30043187, 31737911, 20554659), and experimental studies have found that the Asn301Ile variant reduces enzymatic activity to <3% relative to the wild type (PMID: 22784480).
