The NM_005219.5(DIAPH1):c.3175C>A (p.Leu1059Ile) variant causes a missense change involving the alteration of a non-conserved nucleotide. The gene DIAPH1 is a known oncogene (CancerMine: 1 oncogene, 1 driver citations). The gene DIAPH1 is a cancer driver gene (CancerMine: 1 oncogene, 1 driver citations). The variant allele was found at a cumulative frequency of 0.00000751 (AC=10) in the gnomAD database across 1,331,682 control chromosomes (no homozygotes observed). The grpmax filtering allele frequency (95% CI) is 0.00000498. In-silico predictor (REVEL) classifies this variant as likely benign. Splicing prediction tools (SpliceAI) predict no significant impact on normal splicing. No clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar. Other variants at the same amino acid position have been reported in ClinVar (not pathogenic): p.L1059V: Conflicting_classifications_of_pathogenicity (ClinVar VariationId 578663)

Genes affected
DIAPH1 (HGNC:2876): (diaphanous related formin 1) This gene is a homolog of the Drosophila diaphanous gene, and has been linked to autosomal dominant, fully penetrant, nonsyndromic sensorineural progressive low-frequency hearing loss. Actin polymerization involves proteins known to interact with diaphanous protein in Drosophila and mouse. It has therefore been speculated that this gene may have a role in the regulation of actin polymerization in hair cells of the inner ear. Alternatively spliced transcript variants encoding distinct isoforms have been found for this gene. [provided by RefSeq, Jul 2008]

Classification according to ACGS-UK Somatic Oncogenicity v2025

Classification was made for transcript:

Our verdict: Uncertain_significance. The variant received 0 points.

O3Absent or very rare in population
Very rare in gnomAD (popmax AF <0.01%) — O3 supporting; GnomAD effective popmax AF = 0.000005 — very rare (O3 supporting [+1])
B3Computational evidence does not support deleterious effect
Computational evidence does not support a deleterious effect; Missense variant — primary computational scorer does not support an oncogenic/deleterious effect; supports B3
