Variant summary
Our verdict is Likely benign. The variant received -6 ACMG points: 0P and 6B. BP4_ModerateBS2
The NM_001277115.2(DNAH11):c.9783G>C(p.Glu3261Asp) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00116 in 1,612,034 control chromosomes in the GnomAD database, including 3 homozygotes. In-silico tool predicts a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another nucleotide change resulting in the same amino acid substitution has been previously reported as Benign in ClinVar. Another variant affecting the same amino acid position, but resulting in a different missense (i.e. E3261K) has been classified as Uncertain significance.

Primary ciliary dyskinesia Uncertain:3Benign:1
The p.E3261D variant (also known as c.9783G>C), located in coding exon 60 of the DNAH11 gene, results from a G to C substitution at nucleotide position 9783. The glutamic acid at codon 3261 is replaced by aspartic acid, an amino acid with highly similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
not provided Uncertain:2
In silico analysis supports that this missense variant has a deleterious effect on protein structure/function; This variant is associated with the following publications: (PMID: 34556108)
Primary ciliary dyskinesia 7 Uncertain:1Other:1
Variant interpreted as Uncertain significance and reported on 06-18-2018 by Lab Invitae. GenomeConnect-Invitae Patient Insights Network assertions are reported exactly as they appear on the patient-provided report from the testing laboratory. Registry team members make no attempt to reinterpret the clinical significance of the variant. Phenotypic details are available under supporting information.

Variant summary: DNAH11 c.9783G>C (p.Glu3261Asp) results in a conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change. The variant allele was found at a frequency of 0.00073 in 247462 control chromosomes (gnomAD). This frequency is not significantly higher than estimated for a pathogenic variant in DNAH11 causing Primary Ciliary Dyskinesia 7, allowing no conclusion about variant significance. c.9783G>C has been observed in one individual affected with Primary Ciliary Dyskinesia 7 (Wheway_2021). These data do not allow any conclusion about variant significance. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication have been ascertained in the context of this evaluation (PMID: 34556108). ClinVar contains an entry for this variant (Variation ID: 238946). Based on the evidence outlined above, the variant was classified as uncertain significance.
