Genes affected
HYCC1 (HGNC:24587): (hyccin PI4KA lipid kinase complex subunit 1) The protein encoded by this gene may play a part in the beta-catenin/Lef signaling pathway. Expression of this gene is down-regulated by beta-catenin. Defects in this gene are a cause of hypomyelination with congenital cataract (HCC). [provided by RefSeq, Oct 2008]

ACMG classification

Classification was made for transcript

Our verdict: Likely_pathogenic. The variant received 6 ACMG points.

PVS1
Splicing +-2 bp (donor or acceptor) variant, product NOT destroyed by NMD, known LOF gene, truncates exone, which is 0.05172414 fraction of the gene. Cryptic splice site detected, with MaxEntScore 9.5, offset of 20, new splice context is: acaGTaagt. Cryptic site results in frameshift change. If cryptic site found is not functional and variant results in exon loss, it results in inframe change.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 7-22977340-C-T is Pathogenic according to our data. Variant chr7-22977340-C-T is described in ClinVar as Pathogenic. ClinVar VariationId is 1458225.Status of the report is criteria_provided_single_submitter, 1 stars.

This sequence change affects a donor splice site in intron 5 of the FAM126A gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in FAM126A are known to be pathogenic (PMID: 21911699, 22749724, 23998934). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with hypomyelination and congenital cataract (PMID: 16951682, 21911699). It has also been observed to segregate with disease in related individuals. ClinVar contains an entry for this variant (Variation ID: 1458225). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic.
