Genes affected
SBDS (HGNC:19440): (SBDS ribosome maturation factor) This gene encodes a highly conserved protein that plays an essential role in ribosome biogenesis. The encoded protein interacts with elongation factor-like GTPase 1 to disassociate eukaryotic initiation factor 6 from the late cytoplasmic pre-60S ribosomal subunit allowing assembly of the 80S subunit. Mutations within this gene are associated with the autosomal recessive disorder Shwachman-Bodian-Diamond syndrome. This gene has a closely linked pseudogene that is distally located. ACMG classification

Classification made for transcript

Verdict is Likely_pathogenic. Variant got 7 ACMG points.

PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant is located in the 3'-most 50 bp of the penultimate exon, not predicted to undergo nonsense mediated mRNA decay. Fraction of 0.22 CDS is truncated, and there are 1 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 7-66991173-GA-G is Pathogenic according to our data. Variant chr7-66991173-GA-G is described in ClinVar as [Likely_pathogenic]. Clinvar id is 3356599.Status of the report is no_assertion_criteria_provided, 0 stars.

Likely pathogenic, no assertion criteria providedclinical testingPreventionGenetics, part of Exact SciencesJul 25, 2024The SBDS c.587delT variant is predicted to result in a frameshift and premature protein termination (p.Val196Alafs*2). To our knowledge, this variant has not been reported in the literature or in a large population database, indicating this variant is rare. Frameshift variants in SBDS are expected to be pathogenic. This variant is interpreted as likely pathogenic. -
