NM_000038.6:c.1958+5A>G
Variant summary
Our verdict is Benign. Variant got -16 ACMG points: 0P and 16B. BP4_StrongBP6_Very_StrongBS2
The NM_000038.6(APC):c.1958+5A>G variant causes a splice region, intron change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.0000255 in 1,608,916 control chromosomes in the GnomAD database, including 1 homozygotes. In-silico tool predicts a benign outcome for this variant. 3/3 splice prediction tools predict no significant impact on normal splicing. Variant has been reported in ClinVar as Likely benign (★★).

Submissions by phenotype
Hereditary cancer-predisposing syndrome Benign:3
- -
This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. -
- -
Familial adenomatous polyposis 1 Benign:2
This variant is considered likely benign. This variant is intronic and is not expected to impact mRNA splicing. -

Carcinoma of colon Uncertain:1
The APC c.1958+5A>G variant was not identified in the literature nor was it identified in the LOVD 3.0 and UMD-LSDB. The variant was identified in dbSNP (rs762899641) as “with uncertain significance allele”, ClinVar (interpreted as "likely benign" by Color and 1 other, and "uncertain significance" by Invitae and 1 other). The variant was identified in control databases in 13 of 271,260 chromosomes (1 homozygous) at a frequency of 0.00005 (Genome Aggregation Database Feb 27, 2017). The variant was observed in the following populations: Other in 1 of 6354 chromosomes (freq: 0.0002), European in 1 of 122,856 chromosomes (freq: 0.000008), and South Asian in 11 of 30,258 chromosomes (freq: 0.0004). The variant was not observed in the African, Latino, Ashkenazi Jewish, East Asian, and Finnish populations. The c.1958+5A>G variant is located in the 5' splice region but does not affect the invariant +1 and +2 positions. However, positions +3 to +6 are part of the splicing consensus sequence and variants involving these positions sometimes affect splicing. In addition 4 of 4 in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer) predict a greater than 10% difference in splicing. However, this information is not predictive enough to assume pathogenicity. In summary, based on the above information the clinical significance of this variant cannot be determined with certainty at this time. This variant is classified as a variant of uncertain significance. -
