The in silico tool REVEL is inconclusive about a pathogenic or benign effect of this variant on protein function, and to our knowledge functional studies have not been performed. This variant has been reported in a cohort of individuals undergoing genetic testing for Lynch syndrome (PMID: 25980754). In summary, the evidence currently available is insufficient to determine the clinical significance of this variant. It has therefore been classified as of uncertain significance. -

Variant summary: APC c.7570A>G (p.Lys2524Glu) results in a conservative amino acid change located in the Adenomatous polyposis coli protein basic domain (IPR009234) of the encoded protein sequence. Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 4.4e-05 in 250864 control chromosomes (gnomAD). This frequency is not higher than expected for a pathogenic variant in APC causing Familial Adenomatous Polyposis (4.4e-05 vs 7.1e-05), allowing no conclusion about variant significance. c.7570A>G has been reported in the literature in individuals affected with cancer, including Skin Cutaneous Melanoma and Lynch syndrome (e.g. Yehia_2018, Yurgelun_2015). These reports do not provide unequivocal conclusions about association of the variant with Familial Adenomatous Polyposis. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Five ClinVar submitters (evaluation after 2014) cite the variant as uncertain significance.
