The intronic variant c.1899-10T>G in ATM, located in intron 12, was initially classified as a Variant of Uncertain Significance (VUS). However, splice prediction tools (such as SpliceAI, MaxEntScan, and Human Splicing Finder) do not support a significant impact on normal splicing. Additionally, the variant is rare in population databases and no evidence of pathogenicity has been reported in the literature. Based on these findings and according to ACMG/AMP criteria (BP4, BP7, BS1), this variant has been reclassified as benign. -

The ATM c.1899-10T>G variant was not identified in the literature nor was it identified in the LOVD 3.0 database. The variant was identified in dbSNP (ID: rs763685190) as "With Likely benign allele ", and in ClinVar (classified as likely benign by Invitae and Color). The variant was identified in control databases in 10 of 244640 chromosomes at a frequency of 0.00004 (Genome Aggregation Database Feb 27, 2017). The variant was observed in the following populations: African in 1 of 15198 chromosomes (freq: 0.00007), European in 9 of 111176 chromosomes (freq: 0.00008), while the variant was not observed in the Other, Latino, Ashkenazi Jewish, East Asian, Finnish, and South Asian populations. The c.1899-10T>G variant is located in the 3' splice region but does not affect the invariant -1 and -2 positions. However, positions -3 and -5 to -12 are part of the splicing consensus sequence and variants involving these positions sometimes affect splicing. However, in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer) do not predict a difference in splicing. In summary, based on the above information the clinical significance of this variant cannot be determined with certainty at this time although we would lean towards a more benign role for this variant. This variant is classified as likely benign. -
