The missense variant c.6475T>C (p.Cys2159Arg) in ATM gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant has been reported to the ClinVar database as Uncertain Significance. The p.Cys2159Arg variant is novel (not in any individuals) in gnomAD Exomes and 1000 Genomes. The amino acid Cys at position 2159 is changed to a Arg changing protein sequence and it might alter its composition and physico-chemical properties. For these reasons, this variant has been classified as Uncertain Significance . -

Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Benign"; Align-GVGD: "Class C0"). This variant has not been reported in the literature in individuals with ATM-related disease. ClinVar contains an entry for this variant (Variation ID: 453630). This variant is not present in population databases (ExAC no frequency). This sequence change replaces cysteine with arginine at codon 2159 of the ATM protein (p.Cys2159Arg). The p.C2159R variant (also known as c.6475T>C), located in coding exon 44 of the ATM gene, results from a T to C substitution at nucleotide position 6475. The cysteine at codon 2159 is replaced by arginine, an amino acid with highly dissimilar properties. This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
