Variant summary: BRCA2 c.2082T>C results in a synonymous change. Consensus agreement among computation tools predict no significant impact on normal splicing (TrAP). However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 1.6e-05 in 250590 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.2082T>C in individuals affected with Hereditary Breast And Ovarian Cancer Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 231240). Based on the evidence outlined above, the variant was classified as likely benign. -

The BRCA2 p.Asn694Asn variant was identified by Borg (2010) in one breast cancer patient; however control chromosomes from healthy individuals were not assessed in this study, thus the prevalence of this variant in the general population could not be determined. The variant was not identified in the dbSNP, NHLBI Exome Sequencing Project, HGMD, LOVD, COSMIC, or BIC databases. The variant is not expected to have clinical significance because it does not result in a change of amino acid and is not located in a known consensus splice site. In addition, 4 out of 5 in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer, HumanSpliceFinder) do not predict a greater than 10% difference in splicing. However, this information is not predictive enough to rule out pathogenicity. In summary, based on the above information, the clinical significance of this variant cannot be determined with certainty at this time although we would lean towards a more benign role for this variant.
