This variant is located in a canonical splice-donor site and interferes with normal BRCA2 mRNA splicing. To the best of our knowledge, the variant has not been reported in the published literature. However, a different variant located at the same nucleotide position (BRCA2 c.7007+1G>C) has been shown to result in aberrant splicing and described as pathogenic (ClinVar (http://www.ncbi.nlm.nih.gov/clinvar/, PMID 1394826 (2010), 22505045 (2012)). This variant has not been reported in large, multi-ethnic general populations. Based on the available information, this variant is classified as pathogenic. -
Hereditary cancer-predisposing syndrome Pathogenic:1
This variant causes a G to A nucleotide substitution at the +1 position of intron 13 of the BRCA2 gene. Splice site prediction tools predict that this variant may have a significant impact on RNA splicing. To our knowledge, functional studies have not been reported for this variant. This variant has been detected in at least two individuals affected with breast cancer (PMID: 33471991; Leiden Open Variation Database DB-ID BRCA2_008565; Color internal data). A different mutation disrupting the +5 guanine nucleotide has been shown to result in out-of-frame splicing, creating a premature truncation (PMID: 21394826, 22505045, 31843900). This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). Loss of BRCA2 function is a known mechanism of disease (clinicalgenome.org). Based on the available evidence, this variant is classified as Likely Pathogenic. -
Hereditary breast ovarian cancer syndrome Pathogenic:1
For these reasons, this variant has been classified as Pathogenic. Studies have shown that disruption of this splice site results in skipping of exon 13 and introduces a premature termination codon (PMID: 21394826, 22505045; Invitae). The resulting mRNA is expected to undergo nonsense-mediated decay. ClinVar contains an entry for this variant (Variation ID: 236896). This variant has not been reported in the literature in individuals affected with BRCA2-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 13 of the BRCA2 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product. -
