This sequence change replaces histidine, which is basic and polar, with proline, which is neutral and non-polar, at codon 555 of the LYST protein (p.His555Pro). This missense change has been observed in individual(s) with systemic juvenile idiopathic arthritis without macrophage activation syndrome (PMID: 25047945). Variant summary: LYST c.1664A>C (p.His555Pro) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 0.00027 in 250822 control chromosomes, predominantly at a frequency of 0.0015 within the Latino subpopulation in the gnomAD database. The observed variant frequency within Latino control individuals in the gnomAD database is approximately 1.3 fold of the estimated maximal expected allele frequency for a pathogenic variant in LYST causing Chediak-Higashi Syndrome phenotype (0.0011). To our knowledge, no occurrence of c.1664A>C in individuals affected with Chediak-Higashi Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 572466). Based on the evidence outlined above, the variant was classified as likely benign. -
