This variant causes a C>T nucleotide substitution at the -3 position of intron 16 of the MLH1 gene. Splice site prediction tools are inconclusive regarding the impact of this variant on RNA splicing. To our knowledge, functional studies have not been performed for this variant. This variant has been reported in an individual affected with endometrial carcinoma (PMID: 27443514). This variant has been identified in 3/251338 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

This variant is denoted MLH1 c.1897-3C>T or IVS16-3C>T and consists of a C>T nucleotide substitution at the -3 position of intron 16 of the MLH1 gene. Multiple in silico models predict this variant to either weaken the nearby natural splice acceptor site or increase use of a nearby cryptic splice acceptor site, possibly causing abnormal gene splicing. However, in the absence of RNA or functional studies, the actual effect of this variant is unknown. This variant has not, to our knowledge, been published in the literature as pathogenic or benign. The cytosine (C) nucleotide that is altered is not conserved. Based on currently available information, it is unclear whether MLH1 c.1897-3C>T is pathogenic or benign. We consider it to be a variant of uncertain significance. -
