Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. ClinVar contains an entry for this variant (Variation ID: 216320). This variant has been observed in individual(s) with ovarian and endometrial cancer (PMID: 30093976). This variant is not present in population databases (gnomAD no frequency). This sequence change falls in intron 11 of the MSH2 gene. It does not directly change the encoded amino acid sequence of the MSH2 protein. It affects a nucleotide within the consensus splice site. -

The c.1759+3A>T intronic variant results from an A to T substitution 3 nucleotides after coding exon 11 in the MSH2 gene. This nucleotide position is not well conserved in available vertebrate species. This variant has been identified in a proband who met Amsterdam II criteria for Lynch syndrome (Chan GHJ et al. Oncotarget, 2018 Jul;9:30649-30660). Another variant impacting the same donor site (c.1759+3A>G) has been identified in individuals with features consistent with Lynch syndrome (Ambry internal data). In silico splice site analysis predicts that this alteration will weaken the native splice donor site. Based on the available evidence, the clinical significance of this variant remains unclear. -
