NM_000260.4:c.1798-3C>G
Variant summary
Our verdict is Uncertain significance. The variant received 4 ACMG points: 4P and 0B. PM2PP3_Moderate
The NM_000260.4(MYO7A):c.1798-3C>G variant causes a splice region, intron change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000143 in 1,402,690 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 3/3 splice prediction tools predicting alterations to normal splicing. Variant has been reported in ClinVar as Uncertain significance (no stars).

Variant summary: MYO7A c.1798-3C>G alters a conserved nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. Several computational tools predict a significant impact on normal splicing: Two predict the variant abolishes a canonical 3' acceptor site. Two predict the variant weakens a canonical 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 6.2e-06 in 161272 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.1798-3C>G has been observed in individual(s) affected with Usher Syndrome (examples: Lin_2024, LeQuesne_2012). These data do not allow any conclusion about variant significance. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 22135276, 38219857). ClinVar contains an entry for this variant (Variation ID: 550618). Based on the evidence outlined above, the variant was classified as uncertain significance.
