NM_000368.5:c.1685C>G
Variant summary
Our verdict is Benign. The variant received -7 ACMG points: 0P and 7B. BP4_ModerateBP6BS2
The NM_000368.5(TSC1):āc.1685C>Gā(p.Ala562Gly) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.0000391 in 1,612,018 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 17/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. A562V) has been classified as Uncertain significance.

Tuberous sclerosis 1 Benign:3
- -
This variant is considered likely benign. This variant has been observed at a population frequency that is significantly greater than expected given the associated disease prevalence and penetrance. -
- -
Hereditary cancer-predisposing syndrome Benign:2
- -
This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. -

DNA sequence analysis of the TSC1 gene demonstrated a sequence change, c.1685C>G, in exon 15 that results in an amino acid change, p.Ala562Gly. This sequence change has been described in the gnomAD database with a frequency of 0.0088% in the non-Finnish European subpopulation (dbSNP rs377185303). The p.Ala562Gly change affects a poorly conserved amino acid residue located in a domain of the TSC1 protein that is known to be functional. The p.Ala562Gly substitution appears to be benign using several in-silico pathogenicity prediction tools (SIFT, PolyPhen2, Align GVGD, REVEL). This sequence change does not appear to have been previously described in patients with TSC1-related disorders. Due to insufficient evidences and the lack of functional studies, the clinical significance of the p.Ala562Gly change remains unknown at this time. -
