Identified in an individual with hypermobility and coronary artery dissection who also harbors the COL3A1 p.(I66M) variant (PMID: 27011056); Not observed at significant frequency in large population cohorts (gnomAD); In silico analysis supports that this missense variant has a deleterious effect on protein structure/function; This variant is associated with the following publications: (PMID: 27011056) -
Ehlers-Danlos syndrome, classic type, 1 Uncertain:1
This sequence change replaces lysine, which is basic and polar, with threonine, which is neutral and polar, at codon 743 of the COL5A2 protein (p.Lys743Thr). This variant is present in population databases (rs372812220, gnomAD 0.004%). This variant has not been reported in the literature in individuals affected with COL5A2-related conditions. ClinVar contains an entry for this variant (Variation ID: 529241). Experimental studies and prediction algorithms are not available or were not evaluated, and the functional significance of this variant is currently unknown. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
not specified Benign:1
Variant summary: COL5A2 c.2228A>C (p.Lys743Thr) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. Consensus agreement among computation tools predict no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 9.2e-05 in 1612770 control chromosomes, predominantly at a frequency of 0.00012 within the Non-Finnish European subpopulation in the gnomAD database. The observed variant frequency within Non-Finnish European control individuals in the gnomAD database is approximately 19-fold of the estimated maximal expected allele frequency for a pathogenic variant in COL5A2 causing Ehlers-Danlos Syndrome phenotype (6.3e-06). c.2228A>C has been reported in the literature in a setting of multigene panel testing in an individual affected with Ehlers-Danlos Syndrome who also harbored a variant of uncertain significance in COL3A1 (Weerakkody_2016). This report does not provide unequivocal conclusions about association of the variant with Ehlers-Danlos Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication have been ascertained in the context of this evaluation (PMID: 27011056). ClinVar contains an entry for this variant (Variation ID: 529241). Based on the evidence outlined above, the variant was classified as likely benign. -
