This sequence change replaces threonine, which is neutral and polar, with methionine, which is neutral and non-polar, at codon 1962 of the LOXHD1 protein (p.Thr1962Met). The frequency data for this variant in the population databases is considered unreliable, as metrics indicate poor data quality at this position in the gnomAD database. This missense change has been observed in individual(s) with deafness (PMID: 28000701, 31547530). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 286754). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. Variant summary: LOXHD1 c.5885C>T (p.Thr1962Met) results in a non-conservative amino acid change to a highly conserved residue in the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 1.3e-05 in 158356 control chromosomes. c.5885C>T has been reported in the literature in compound heterozygous individuals affected with Nonsyndromic Hearing Loss And Deafness (Zazo Seco_2017, Wesdorp_2018, Maekawa_2019), with one having a known pathogenic variant in trans. These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Two submitters have provided clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation, and classified the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as VUS-possibly pathogenic. -
