Variant summary
Our verdict is Benign. The variant received -7 ACMG points: 0P and 7B. BP4_ModerateBP6BS2
The NM_001429.4(EP300):c.6091C>T(p.Pro2031Ser) variant causes a missense change. The variant allele was found at a frequency of 0.0000062 in 1,614,084 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 14/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. P2031L) has been classified as Likely benign.

EP300-related disorder Uncertain:1
The EP300 c.6091C>T variant is predicted to result in the amino acid substitution p.Pro2031Ser. To our knowledge, this variant has not been reported in association with obesity. However, it has been reported in one patient with diffuse large B-cell lymphoma (Bastos-Oreiro et al. PubMed D: 34819573). This variant is reported in 0.017% of alleles in individuals of Latino descent in gnomAD. At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -
