SDHD (HGNC:10683): (succinate dehydrogenase complex subunit D) This gene encodes a member of complex II of the respiratory chain, which is responsible for the oxidation of succinate. The encoded protein is one of two integral membrane proteins anchoring the complex to the matrix side of the mitochondrial inner membrane. Mutations in this gene are associated with the formation of tumors, including hereditary paraganglioma. Transmission of disease occurs almost exclusively through the paternal allele, suggesting that this locus may be maternally imprinted. There are pseudogenes for this gene on chromosomes 1, 2, 3, 7, and 18. Alternative splicing results in multiple transcript variants. [provided by RefSeq, Feb 2013]

This sequence change replaces serine, which is neutral and polar, with phenylalanine, which is neutral and non-polar, at codon 94 of the SDHD protein (p.Ser94Phe). This variant is present in population databases (rs199754684, gnomAD 0.003%). This variant has not been reported in the literature in individuals affected with SDHD-related conditions. ClinVar contains an entry for this variant (Variation ID: 650749). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SDHD protein function. The SDHD c.281C>T, p.Ser94Phe variant (rs199754684), to our knowledge, has not been reported in the medical literature; however, this variant is listed in the ClinVar database (Variation ID: 650749). This variant is only observed on one allele in the Genome Aggregation Database, indicating it is not a common polymorphism. The serine at codon 94 is highly conserved, and computational analyses predict that this variant is deleterious (REVEL: 0.892). Missense variants in two nearby codons, p.Asp92Tyr and p.Leu95Pro, have been identified as significant founder alleles of hereditary paraganglioma and pheochromocytoma syndrome (Hensen 2021, and references therein). However, based on the available information, the clinical significance of the p.Ser94Phe variant is uncertain. References: Hensen EF et al. The p.S94F variant (also known as c.281C>T), located in coding exon 3 of the SDHD gene, results from a C to T substitution at nucleotide position 281. The serine at codon 94 is replaced by phenylalanine, an amino acid with highly dissimilar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Based on the available evidence, the clinical significance of this alteration remains unclear.
