Variant summary: SLC7A7 c.1001T>G (p.Leu334Arg) results in a non-conservative amino acid change in the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 8e-06 in 251286 control chromosomes. c.1001T>G has been reported in the literature as homozygous and compound heterozygous genotypes in multiple individuals affected with Lysinuric Protein Intolerance (example, Torrents_1999, Mykkanen_2000, Font-Llitjos_2009, Maines_2013, Evelina_2015, Contreas_2021). These data indicate that the variant is very likely to be associated with disease. At least one publication reports experimental evidence evaluating an impact on protein function (Torrents_1999). The most pronounced variant effect results in abolished amino-acid transport activity. One clinical diagnostic laboratory has submitted clinical-significance assessments for this variant to ClinVar after 2014 and classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
This sequence change replaces leucine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 334 of the SLC7A7 protein (p.Leu334Arg). This variant is present in population databases (rs72552272, gnomAD 0.002%). This missense change has been observed in individual(s) with lysinuric protein intolerance (PMID: 10080182, 18716612, 23772603). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 6209). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. Experimental studies have shown that this missense change affects SLC7A7 function (PMID: 10080182, 10655553). For these reasons, this variant has been classified as Pathogenic. -
