Variant summary: COL12A1 c.7869C>A (p.Asn2623Lys) results in a non-conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change. The variant allele was found at a frequency of 3.3e-05 in 212404 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.7869C>A has been observed in at least one individual affected with Myopathic Ehlers-Danlos syndrome (e.g. Leone_2023). These report(s) do not provide unequivocal conclusions about association of the variant with Ullrich congenital muscular dystrophy 2. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. This sequence change replaces asparagine, which is neutral and polar, with lysine, which is basic and polar, at codon 2623 of the COL12A1 protein (p.Asn2623Lys). This variant is present in population databases (rs201337277, gnomAD 0.007%). This variant has not been reported in the literature in individuals affected with COL12A1-related conditions. ClinVar contains an entry for this variant (Variation ID: 423385). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on COL12A1 protein function.
