Genes affected
PROP1 (HGNC:9455): (PROP paired-like homeobox 1) This gene encodes a paired-like homeodomain transcription factor in the developing pituitary gland. Expression occurs prior to and is required for expression of pou domain transcription factor 1, which is responsible for pituitary development and hormone expression. Mutations in this gene have been associated with combined pituitary hormone deficiency-2 as well as deficiencies in luteinizing hormone, follicle-stimulating hormone, growth hormone, prolactin, and thyroid-stimulating hormone. [provided by RefSeq, Sep 2011]

ACMG classification

Classification was made for transcript

Our verdict: Pathogenic. The variant received 18 ACMG points.

PS3
PS3 evidence extracted from ClinVar submissions: SCV001217616: Experimental studies have shown that this missense change affects PROP1 function (PMID: 9462743).; SCV004039656: "Published functional studies demonstrate a damaging effect with impaired DNA binding (PMID: 9462743);"
PM1
In a hotspot region, there are 6 aminoacids with missense pathogenic changes in the window of +-8 aminoacids around while only 0 benign, 4 uncertain in NM_006261.5
PP3
MetaRNN computational evidence supports a deleterious effect, 0.981
PP5
Variant 5-177993041-A-T is Pathogenic according to our data. Variant chr5-177993041-A-T is described in ClinVar as Pathogenic/Likely_pathogenic. ClinVar VariationId is 8096.Status of the report is criteria_provided_multiple_submitters_no_conflicts, 2 stars.
