NM_007272.3:c.607G>A
Variant summary
Our verdict is Likely pathogenic. Variant got 6 ACMG points: 6P and 0B. PM2PP3_Strong
The NM_007272.3(CTRC):c.607G>A(p.Ala203Thr) variant causes a missense change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.0000192 in 1,614,110 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. A203S) has been classified as Uncertain significance.

The p.A203T variant (also known as c.607G>A), located in coding exon 6 of the CTRC gene, results from a G to A substitution at nucleotide position 607. The alanine at codon 203 is replaced by threonine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

This sequence change replaces alanine, which is neutral and non-polar, with threonine, which is neutral and polar, at codon 203 of the CTRC protein (p.Ala203Thr). This variant is present in population databases (rs750408563, gnomAD 0.007%). This variant has not been reported in the literature in individuals affected with CTRC-related conditions. ClinVar contains an entry for this variant (Variation ID: 459190). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on CTRC protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

not provided Uncertain:1
The CTRC c.607G>A; p.Ala203Thr variant (rs750408563), to our knowledge, is not reported in the medical literature but is reported as uncertain in ClinVar (Variation ID: 459190). This variant is found in the general population with a low overall allele frequency of 0.0008% (2/246154 alleles), indicating it is not a common polymorphism. The alanine at codon 203 is highly conserved and computational algorithms (SIFT, PolyPhen2) predict this variant to be deleterious to the protein. However, due to limited information, the clinical significance of p.Ala203Thr is uncertain at this time. -
