Genes affected
SBF2 (HGNC:2135): (SET binding factor 2) This gene encodes a pseudophosphatase and member of the myotubularin-related protein family. This gene maps within the CMT4B2 candidate region of chromosome 11p15 and mutations in this gene have been associated with Charcot-Marie-Tooth Disease, type 4B2. [provided by RefSeq, Jul 2008]

ACMG classification

Classification was made for transcript

Our verdict: Likely_pathogenic. The variant received 6 ACMG points.

PVS1
Splicing +-2 bp (donor or acceptor) variant, product NOT destroyed by NMD, known LOF gene, truncates exone, which is 0.017837837 fraction of the gene. Cryptic splice site detected, with MaxEntScore 4.7, offset of 7, new splice context is: ttctttttcctggttggtAGcct. Cryptic site results in frameshift change. If cryptic site found is not functional and variant results in exon loss, it results in inframe change.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 11-9989597-T-C is Pathogenic according to our data. Variant chr11-9989597-T-C is described in ClinVar as Likely_pathogenic. ClinVar VariationId is 582144.Status of the report is criteria_provided_single_submitter, 1 stars.

This sequence change affects an acceptor splice site in intron 12 of the SBF2 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in SBF2 are known to be pathogenic (PMID: 12687498, 25873783). This variant is present in population databases (rs752649372, gnomAD 0.0009%). Disruption of this splice site has been observed in individual(s) with clinical features of Charcot-Marie-Tooth disease (internal data). ClinVar contains an entry for this variant (Variation ID: 582144). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic. -
