ACMG classification

Classification was made for transcript

Our verdict: Uncertain_significance. The variant received 0 ACMG points.

PM5
Other missense variant is known to change same aminoacid residue: Variant chr16-70663910-G-A is described in ClinVar as [Likely_pathogenic]. Clinvar id is 977756.Status of the report is criteria_provided_multiple_submitters_no_conflicts, 2 stars.
PP2
Missense variant in the gene, where a lot of missense mutations are associated with disease in ClinVar. The gene has 1 curated pathogenic missense variants (we use a threshold of 10). The gene has 0 curated benign missense variants. Gene score misZ: 0.7435 (below the threshold of 3.09). Trascript score misZ: -2.6353 (below the threshold of 3.09). GenCC associations: The gene is linked to intellectual developmental disorder with ocular anomalies and distinctive facial features.
BP4
Computational evidence support a benign effect (MetaRNN=0.13228506).
BS2
High AC in GnomAd4 at 10 AD gene. Variant has AC lower than other variant known as pathogenic in the gene, so the strength is limited to Supporting.

The c.2012G>A (p.R671Q) alteration is located in exon 15 (coding exon 15) of the MTSS1L gene. This alteration results from a G to A substitution at nucleotide position 2012, causing the arginine (R) at amino acid position 671 to be replaced by a glutamine (Q). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
