This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individuals with polycystic kidney disease (PMID: 16133180, 26673778). ClinVar contains an entry for this variant (Variation ID: 558729). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt PKHD1 protein function. -

Algorithms developed to predict the effect of missense changes on protein structure and function all suggest that this variant is likely to be disruptive. The variant was absent in 251184 control chromosomes. c.11284C>A has been observed in multiple compound heterozygous individuals affected with Polycystic Kidney And Hepatic Disease (e.g. Losekoot_2005, Schueler_2016, Verberne_2022). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. A different variant located at the same codon (c.11285C>T (p.Pro3762Leu)) has been classified as pathogenic/likely pathogenic in ClinVar, supporting a critical relevance of this residue to PKHD1 protein function.
