Genes affected
USH2A (HGNC:12601): (usherin) This gene encodes a protein that contains laminin EGF motifs, a pentaxin domain, and many fibronectin type III motifs. The protein is found in the basement membrane, and may be important in development and homeostasis of the inner ear and retina. Mutations within this gene have been associated with Usher syndrome type IIa and retinitis pigmentosa. Multiple transcript variants encoding different isoforms have been found for this gene. Uncertain significance, criteria provided, single submitterclinical testingWomen's Health and Genetics/Laboratory Corporation of America, LabCorpJul 16, 2024Variant summary: USH2A c.206G>T (p.Ser69Ile) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 4.4e-05 in 250974 control chromosomes. This frequency is not significantly higher than estimated for a pathogenic variant in USH2A causing Usher Syndrome (4.4e-05 vs 0.011), allowing no conclusion about variant significance. c.206G>T has been reported in the literature as compound heterozygous genotype in individuals affected with Usher Syndrome (Zhu_2021, Sun_2018), in individuals affected with hearing loss (Miyagawa_2013, Ma_2022), and in patients with retinitis pigmentosa (RP) (Ng_2019, Koyanagi_2019). However, in one patient with RP, a co-occurrence with a likely pathogenic variant has been reported (c.2613dupA (p.Arg872fs); Koyanagi_2019), which could explain the phenotype. These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 23967202, 29625443, 26338283, 32675063, 31213501, 30948794, 36597107). ClinVar contains an entry for this variant (Variation ID: 552638). Based on the evidence outlined above, the variant was classified as VUS-possibly pathogenic. -

Uncertain significance, criteria provided, single submitterclinical testingLabcorp Genetics (formerly Invitae), LabcorpOct 04, 2022This sequence change replaces serine, which is neutral and polar, with isoleucine, which is neutral and non-polar, at codon 69 of the USH2A protein (p.Ser69Ile). This variant is present in population databases (rs377254440, gnomAD 0.03%). This missense change has been observed in individual(s) with USH2A related conditions (PMID: 23967202, 26338283, 30948794, 31213501). ClinVar contains an entry for this variant (Variation ID: 552638). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt USH2A protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
