Variant summary
Our verdict is Likely pathogenic. Variant got 6 ACMG points: 6P and 0B. PM2PP3_Strong
The NM_007078.3(LDB3):c.1902C>A(p.Phe634Leu) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★). Synonymous variant affecting the same amino acid position (i.e. F634F) has been classified as Likely benign.

This sequence change replaces phenylalanine with leucine at codon 639 of the LDB3 protein (p.Phe639Leu). The phenylalanine residue is highly conserved and there is a small physicochemical difference between phenylalanine and leucine. The LDB3 gene has multiple clinically relevant isoforms. The p.Phe639Leu variant occurs in alternate transcript NM_001171610.1, which corresponds to position c.*19397C>A, in NM_001080116.1 that is the primary transcript listed in the Methods. This variant is not present in population databases (ExAC no frequency). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Probably Damaging"; Align-GVGD: "Class C15"). This variant has not been reported in the literature in individuals with LDB3-related disease. -
