This missense variant replaces leucine with phenylalanine at codon 612 of the ATM protein. Computational prediction suggests that this variant may not impact protein structure and function (internally defined REVEL score threshold <= 0.5, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has not been reported in individuals affected with hereditary cancer in the literature. This variant has been identified in 4/250820 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

The p.L612F variant (also known as c.1834C>T), located in coding exon 11 of the ATM gene, results from a C to T substitution at nucleotide position 1834. The leucine at codon 612 is replaced by phenylalanine, an amino acid with highly similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Based on the available evidence, the clinical significance of this variant remains unclear. -

A heterozygous missense variation in exon 12 of the ATM gene (chr11:g.108252848C>T; Depth: 85x) that results in the amino acid substitution of Phenylalanine for Leucine at codon 612 (p.Leu612Phe; ENST00000675843.1) was detected (Table). The observed variation is documented as variant of uncertain significance in hereditary cancer-predisposing syndrome in the ClinVar database [VCV000453387.4]. The p.Leu612Phe variant has not been reported in the 1000 genomes and gnomAD databases and has a minor allele frequency of 0.01% in the our internal database. The in silico predictions# of the variant are probably damaging by PolyPhen-2 (HumDiv) and damaging by SIFT, LRT and Mutation Taster2 tools. The reference codon is conserved across species. -
