This sequence change replaces asparagine with lysine at codon 1339 of the ATM protein (p.Asn1339Lys). The asparagine residue is moderately conserved and there is a moderate physicochemical difference between asparagine and lysine. This variant has not been published in the literature and is not present in population databases. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated. However, algorithms developed to predict the effect of sequence changes on mRNA splicing suggest that this missense change may alter mRNA splicing through the creation of a novel splice site. These predictions have not been confirmed by published functional or transcriptional studies. In summary, this is a novel missense change with uncertain impact on splicing, although it is not predicted to directly affect protein function. It has been classified as a Variant of Uncertain Significance. -

The p.N1339K variant (also known as c.4017T>G), located in coding exon 26 of the ATM gene, results from a T to G substitution at nucleotide position 4017. The asparagine at codon 1339 is replaced by lysine, an amino acid with similar properties. This amino acid position is conserved. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
