This sequence change affects an acceptor splice site in intron 38 of the ATM gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in ATM are known to be pathogenic (PMID: 23807571, 25614872). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individuals with ataxia-telangiectasia (PMID: 9792409, 21665257, 25122203). This variant is also known as IVS40-2A>T. ClinVar contains an entry for this variant (Variation ID: 371188). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic. -

This variant destroys a canonical splice acceptor site and is predicted to cause abnormal gene splicing, leading to either an abnormal message that is subject to nonsense-mediated mRNA decay or to an abnormal protein product. This variant, also called IVS40-2A>T using alternate exon numbering, has been reported in the compound heterozygous state in an individual with ataxia telangiectasia (Broeks 1998). Based on the currently available information, we consider ATM c.5763-2A>T to be a likely pathogenic variant. -

This variant causes an A to T nucleotide substitution at the -2 position of intron 38 splice acceptor site of the ATM gene. This variant has been reported in an individual affected with ataxia telangiectasia in compound heterozygous state with an unspecified second mutation (PMID: 9792409). This variant has been reported to cause cryptic acceptor site activation at c.5772_5773 and results in a frameshift and premature protein truncation (PMID: 9792409). This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). Loss of ATM function is a known mechanism of disease (clinicalgenome.org). Based on the available evidence, this variant is classified as Likely Pathogenic. -
