Ataxia-telangiectasia syndrome Uncertain:2
This sequence change replaces leucine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 3048 of the ATM protein (p.Leu3048Val). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with ATM-related conditions. ClinVar contains an entry for this variant (Variation ID: 233630). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on ATM protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

Hereditary cancer-predisposing syndrome Uncertain:2
The p.L3048V variant (also known as c.9142C>G), located in coding exon 62 of the ATM gene, results from a C to G substitution at nucleotide position 9142. The leucine at codon 3048 is replaced by valine, an amino acid with highly similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this variant remains unclear. -
This missense variant replaces leucine with valine at codon 3048 of the ATM protein. Computational prediction is inconclusive regarding the impact of this variant on protein structure and function. To our knowledge, functional studies have not been performed for this variant. This variant has been reported in individuals affected with lung cancer (PMID: 30885352, 33296026). This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
not specified Uncertain:1
A sequence analysis of the ATM gene demonstrated a sequence change, c.9142C>G, in exon 63 that results in an amino acid change, p.Leu3048Val. This sequence change does not appear to have been previously described in patients with ATM-related disorders and has not been described in the population databases (ExAC and gnomAD). The p.Leu3048Val change affects a highly conserved amino acid residue located in a domain of the ATM protein that is known to be functional. The p.Leu3048Val substitution appears to be deleterious using several in-silico pathogenicity prediction tools (SIFT, PolyPhen2, Align GVGD, REVEL). Due to these evidences and the lack of functional studies, the clinical significance of the p.Leu3048Val change remains unknown at this time. -
not provided Uncertain:1
Not observed at significant frequency in large population cohorts (gnomAD); In silico analysis supports that this missense variant does not alter protein structure/function; Has not been previously published as pathogenic or benign to our knowledge; This variant is associated with the following publications: (PMID: 26926684, 33296026, 33203166) -
