This missense variant replaces lysine with glutamic acid at codon 3083 of the BRCA2 protein. Computational prediction is inconclusive regarding the impact of this variant on protein structure and function (internally defined REVEL score threshold 0.5 < inconclusive < 0.7, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has been reported in two individuals affected with breast or ovarian cancer (PMID: 18176857, 31825140), an individual affected with prostate cancer (PMID: 32853339), and an individual affected with lung cancer and basal cell carcinoma (PMID: 28843361). This variant has been identified in 4/281360 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

not provided Uncertain:2
In the published literature, this variant has been reported in individuals with breast and/or ovarian cancer (PMID: 18176857 (2008)) and prostate cancer (PMID: 32853339 (2021)). The frequency of this variant in the general population, 0.000023 (3/128622 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded conflicting predictions that this variant is benign or damaging. Based on the available information, we are unable to determine the clinical significance of this variant. -
Observed in individuals with breast and prostate cancer (Miramar et al., 2008; Darst et al., 2021); Not observed at significant frequency in large population cohorts (gnomAD); In silico analysis supports that this missense variant does not alter protein structure/function; Also known as 9475A>G; This variant is associated with the following publications: (PMID: 19043619, 24312913, 29387975, 32853339, 12655567, 31825140, 12228710, 18176857) -
Hereditary cancer-predisposing syndrome Uncertain:2
This missense variant replaces lysine with glutamic acid at codon 3083 of the BRCA2 protein. The p.K3083E variant (also known as c.9247A>G), located in coding exon 23 of the BRCA2 gene, results from an A to G substitution at nucleotide position 9247. The lysine at codon 3083 is replaced by glutamic acid, an amino acid with similar properties. This alteration has been reported in one Spanish individual with breast cancer (Miramar MD et al. Breast Cancer Res. Treat. 2008 Nov;112(2):353-8). In a study utilizing a bioinformatics method that integrates information about protein sequence, conservation, and structure in a protein likelihood ratio, the effect of this alteration was predicted neutral (Karchin R et al. Cancer Inform. 2008;6:203-16). This amino acid position is well conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
not specified Uncertain:1
Variant summary: BRCA2 c.9247A>G (p.Lys3083Glu) results in a conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 1.2e-05 in 249984 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.9247A>G has been reported in the literature as a VUS in settings of multigene panel testing among individuals with breast cancer (Gao_2020, Miramar_2008), non-aggressive prostate cancer (Darst_2021) (example, Miramar_2008, Gao_2020, Darst_2021). These report(s) do not provide unequivocal conclusions about association of the variant with Hereditary Breast And Ovarian Cancer Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Five clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. All laboratories classified the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as uncertain significance. -
Familial cancer of breast Uncertain:1

Hereditary breast ovarian cancer syndrome Uncertain:1
This sequence change replaces lysine, which is basic and polar, with glutamic acid, which is acidic and polar, at codon 3083 of the BRCA2 protein (p.Lys3083Glu). This variant is present in population databases (rs80359190, gnomAD 0.003%). This missense change has been observed in individual(s) with breast cancer and/or prostate cancer (PMID: 18176857, 31825140, 32853339, 34326862). ClinVar contains an entry for this variant (Variation ID: 38223). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt BRCA2 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
