The variant allele was found at a frequency of 2.8e-05 in 251010 control chromosomes (gnomAD). c.1951C>T has been reported in the literature as a biallelic genotype in individuals affected with Hereditary Spastic Paraplegia, Type 11 (e.g. Pensato_2014). These data indicate that the variant is likely to be associated with disease. The following publication has been ascertained in the context of this evaluation (PMID: 24833714). Three submitters have cited clinical-significance assessments for this variant to ClinVar after 2014 and all classified the variant as pathogenic. This nonsense variant leads to a premature termination codon at position 651 which is predicted to lead to a truncated or absent protein. Homozygous or compound heterozygous loss of function in SPG11 has been shown to cause spastic paraplegia.
