This variant disrupts a canonical splice-acceptor site and is predicted to interfere with normal TSC2 mRNA splicing. In the published literature, this variant has been reported in an individual with an unspecified congenital heart defect (PMID: 33084842 (2021)). The frequency of this variant in the general population (http://gnomad.broadinstitute.org) is uninformative in the assessment of its pathogenicity.
TSC2: PVS1:Moderate
Canonical splice site variant with an unclear effect on protein function; Identified via whole exome sequencing in an individual with congenital heart disease (Morton et al., 2021); This variant is associated with the following publications: (PMID: 33084842)
Tuberous sclerosis 2 Uncertain:1Benign:1
Tuberous sclerosis syndrome Uncertain:1
This variant causes a G to C nucleotide substitution at the -1 position of intron 41 of the TSC2 gene. Splice site prediction tools suggest that this variant may have a significant impact on RNA splicing, although this prediction has not been confirmed in published RNA studies. To our knowledge, functional studies have not been reported for this variant. This variant has not been reported in individuals affected with TSC2-related disorders in the literature. This variant has been identified in 1/31376 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance.
Lymphangiomyomatosis;C1846385:Isolated focal cortical dysplasia type II;C1860707:Tuberous sclerosis 2 Uncertain:1
Isolated focal cortical dysplasia type II Uncertain:1
Hereditary cancer-predisposing syndrome Benign:1
This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity.
