The NM_001042492.3(NF1):c.4943C>T(p.Thr1648Ile) variant causes a missense change. The variant allele was found at a frequency of 0.0000149 in 1,614,070 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 12/21 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. T1648A) has been classified as Benign.

not specified Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Women's Health and Genetics/Laboratory Corporation of America, LabCorp | Jan 16, 2023 | Variant summary: NF1 c.4880C>T (p.Thr1627Ile) results in a non-conservative amino acid change located in the CRAL-TRIO lipid binding domain (IPR001251) of the encoded protein sequence. Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 8e-06 in 251338 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. Although listed in the literature within settings of molecular profiling studies Acute Myeloid Leukemia (example, Gatua_2022) or breast cancer (example, Eygelaar_2022), to our knowledge, no occurrence of c.4880C>T in individuals affected with Neurofibromatosis Type 1 and no experimental evidence demonstrating its impact on protein function have been reported. Five clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. Multiple laboratories reported the variant with conflicting assessments (likely benign, n=3; VUS, n=2). Based on the evidence outlined above, the variant was classified as uncertain significance. - |
NF1-related disorder Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | PreventionGenetics, part of Exact Sciences | Aug 26, 2023 | The NF1 c.4943C>T variant is predicted to result in the amino acid substitution p.Thr1648Ile. This variant has been reported in patients with breast cancer or acute myeloid leukemia (Eygelaar D et al 2022. PubMed ID: 35039564; Supplementary table 2, Gatua M et al 2022. PubMed ID: 35836575). This variant is reported in 0.020% of alleles in individuals of African descent in gnomAD (http://gnomad.broadinstitute.org/variant/17-29652945-C-T) and has conflicting interpretations regarding its pathogenicity in ClinVar, ranging from likely benign to uncertain (https://www.ncbi.nlm.nih.gov/clinvar/variation/233847/). At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. - |

Likely benign, criteria provided, single submitter | clinical testing | Ambry Genetics | Dec 27, 2019 | This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. - |
Hereditary cancer-predisposing syndrome Benign:1
Likely benign, criteria provided, single submitter | clinical testing | Ambry Genetics | Sep 10, 2015 | In silico models in agreement (benign);Insufficient or conflicting evidence;Rarity in general population databases (dbsnp, esp, 1000 genomes) - |
