This sequence change replaces asparagine, which is neutral and polar, with threonine, which is neutral and polar, at codon 1883 of the NF1 protein (p.Asn1883Thr). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of neurofibromatosis-Noonan syndrome (Invitae). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 803368). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt NF1 protein function with a positive predictive value of 95%. For these reasons, this variant has been classified as Pathogenic. -

The p.N1883T variant (also known as c.5648A>C), located in coding exon 38 of the NF1 gene, results from an A to C substitution at nucleotide position 5648. The asparagine at codon 1883 is replaced by threonine, an amino acid with similar properties. This alteration was identified amongst a cohort of 1985 patients with a clinical diagnosis or symptoms of NF1 (van Minkelen R et al. Clin Genet, 2014 Apr;85:318-27). This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
