Genes affected
NF1 (HGNC:7765): (neurofibromin 1) This gene product appears to function as a negative regulator of the ras signal transduction pathway. Mutations in this gene have been linked to neurofibromatosis type 1, juvenile myelomonocytic leukemia and Watson syndrome. The mRNA for this gene is subject to RNA editing (CGA>UGA->Arg1306Term) resulting in premature translation termination. Alternatively spliced transcript variants encoding different isoforms have also been described for this gene. [provided by RefSeq, Jul 2008]

Uncertain significance, criteria provided, single submitterclinical testingWomen's Health and Genetics/Laboratory Corporation of America, LabCorpNov 16, 2023Variant summary: NF1 c.8099A>G (p.Gln2700Arg) results in a conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. In addition, this variant disrupts the second nucleotide of exon 56, and therefore can affect splicing. Consensus agreement among computation tools predict no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 251324 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.8099A>G has been reported in the literature in at least one individual with a suspected Noonan spectrum disorder (e.g., Witkowski_2020), however without strong evidence for causality (e.g., lack of co-segregation and co-occurrence data). This report therefore does not provide unequivocal conclusions about association of the variant with Neurofibromatosis Type 1. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication was ascertained in the context of this evaluation (PMID: 32107864). Four submitters have reported clinical-significance assessments for this variant to ClinVar after 2014. All submitters classified the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as uncertain significance. -
Uncertain significance, criteria provided, single submitterclinical testingLaboratory for Molecular Medicine, Mass General Brigham Personalized MedicineFeb 02, 2016The p.Gln2721Arg variant in NF1 has not been previously reported in individuals with a RASopathy disorder and was absent from large population studies. This var iant is located in the first two bases of the exon, which is part of the 3? spli ce region, though computational tools do not suggest an impact to splicing. Howe ver, this information is not predictive enough to rule out pathogenicity. Additi onal computational prediction tools and conservation analysis do not provide str ong support for or against an impact to the protein. In summary, the clinical si gnificance of the p.Gln2721Arg variant is uncertain. -

Uncertain significance, criteria provided, single submitterclinical testingLabcorp Genetics (formerly Invitae), LabcorpMar 07, 2023An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. ClinVar contains an entry for this variant (Variation ID: 229065). This variant has not been reported in the literature in individuals affected with NF1-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces glutamine, which is neutral and polar, with arginine, which is basic and polar, at codon 2700 of the NF1 protein (p.Gln2700Arg). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

Uncertain significance, no assertion criteria providedclinical testingPreventionGenetics, part of Exact SciencesSep 13, 2024The NF1 c.8162A>G variant is predicted to result in the amino acid substitution p.Gln2721Arg. This variant is also referred to as p.Gln2700Arg in an alternate transcript (NM_000267). This variant has been reported to be inherited from a parent in an individual with Noonan syndrome (Table S2, Witkowski et al. 2020. PubMed ID: 32107864). This variant has not been reported in a large population database, indicating this variant is rare. At PreventionGenetics, this variant has been found in an individual which harbored a pathogenic variant in NF1 (Internal Data). At this time, the clinical significance of this variant is uncertain due to the absence of conclusive functional and genetic evidence. -

Uncertain significance, criteria provided, single submitterclinical testingAmbry GeneticsApr 22, 2016The c.8099A>G (p.Q2700R) alteration is located in exon 56 (coding exon 56) of the NF1 gene. This alteration results from a A to G substitution at nucleotide position 8099, causing the glutamine (Q) at amino acid position 2700 to be replaced by an arginine (R). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
