COL1A1 (HGNC:2197): (collagen type I alpha 1 chain) This gene encodes the pro-alpha1 chains of type I collagen whose triple helix comprises two alpha1 chains and one alpha2 chain. Type I is a fibril-forming collagen found in most connective tissues and is abundant in bone, cornea, dermis and tendon. Mutations in this gene are associated with osteogenesis imperfecta types I-IV, Ehlers-Danlos syndrome type VIIA, Ehlers-Danlos syndrome Classical type, Caffey Disease and idiopathic osteoporosis. Reciprocal translocations between chromosomes 17 and 22, where this gene and the gene for platelet-derived growth factor beta are located, are associated with a particular type of skin tumor called dermatofibrosarcoma protuberans, resulting from unregulated expression of the growth factor. Two transcripts, resulting from the use of alternate polyadenylation signals, have been identified for this gene. [provided by R. Dalgleish, Feb 2008]

Pathogenic, criteria provided, single submitterclinical testingGeneDxJun 15, 2017Although the c.751-1 G>A variant has not been published as pathogenic or been reported as benign to our knowledge, it destroys the canonical splice acceptor site in intron 10 and is predicted to cause abnormal gene splicing. This substitution affects the triple helical region of the COL1A1 gene and may result in loss of multiple Gly-X-Y motifs due to exon skipping. Furthermore, other splice site variants in the COL1A1 gene, including one affecting the same canonical splice acceptor site (c.751-2 A>G), have been reported in the Human Gene Mutation Database in association with COL1A1-related disorders (Stenson et al., 2014). Finally, the c.751-1 G>A variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). In summary, c.751-1 G>A in the COL1A1 gene is interpreted as a pathogenic variant. -

ClinVar contains an entry for this variant (Variation ID: 450029). Disruption of this splice site has been observed in individuals with osteogenesis imperfecta (Invitae). This variant is not present in population databases (gnomAD no frequency). This sequence change affects an acceptor splice site in intron 10 of the COL1A1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in COL1A1 are known to be pathogenic (PMID: 7942841, 9295084, 9443882). -
