COL1A1 (HGNC:2197): (collagen type I alpha 1 chain) This gene encodes the pro-alpha1 chains of type I collagen whose triple helix comprises two alpha1 chains and one alpha2 chain. Type I is a fibril-forming collagen found in most connective tissues and is abundant in bone, cornea, dermis and tendon. Mutations in this gene are associated with osteogenesis imperfecta types I-IV, Ehlers-Danlos syndrome type VIIA, Ehlers-Danlos syndrome Classical type, Caffey Disease and idiopathic osteoporosis. Reciprocal translocations between chromosomes 17 and 22, where this gene and the gene for platelet-derived growth factor beta are located, are associated with a particular type of skin tumor called dermatofibrosarcoma protuberans, resulting from unregulated expression of the growth factor. The c.334-5 C>A variant has not been published as pathogenic or been reported as benign to our knowledge. This variant is observed in 0.2-0.3% alleles from individuals of African ancestry in large population cohorts, indicating it may be a rare benign variant in this population (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). The c.334-5 C>A variant occurs at a nucleotide position that is not conserved across species. Additionally, in silico splice prediction algorithms are inconclusive as to whether or not this variant damages the splice acceptor site in intron 3. While other splice site variants in the COL1A1 gene have been reported in HGMD in association with COL1A1-related disorders (Stenson et al., 2014), in the absence of functional mRNA studies, the physiological consequence of this variant cannot be precisely determined. -
