Three of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 0.00014 in 250368 control chromosomes, predominantly at a frequency of 0.00062 within the South Asian subpopulation in the gnomAD database. The observed variant frequency in control chromosomes is approximately 3.5 fold (and ~15.5 fold within the South Asian subpopulation) of the estimated maximal expected allele frequency for a pathogenic variant in TP53 causing Li-Fraumeni Syndrome phenotype (4e-05), strongly suggesting that the variant is a benign polymorphism. To our knowledge, no occurrence of c.248C>T in individuals affected with Li-Fraumeni Syndrome has been reported. At least two publications report experimental evidence evaluating an impact on protein function, and their results showed no damaging effect of this variant (e.g., Kato_2003, Giacomelli_2018). Eight clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014. Multiple laboratories reported the variant with conflicting assessments (benign, n = 1; likely benign, n=6; VUS, n = 1). Based on the evidence outlined above, the variant was classified as benign. - |
