chr2-144403961-GGT-G

Variant summary

Our verdict is Pathogenic. The variant received 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate

The NM_014795.4(ZEB2):c.760_761delAC(p.Thr254ProfsTer25) variant causes a frameshift change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. Variant has been reported in ClinVar as Pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. T254T) has been classified as Likely benign. Variant results in nonsense mediated mRNA decay.

Genes affected
ZEB2 (HGNC:14881): (zinc finger E-box binding homeobox 2) The protein encoded by this gene is a member of the Zfh1 family of 2-handed zinc finger/homeodomain proteins. It is located in the nucleus and functions as a DNA-binding transcriptional repressor that interacts with activated SMADs. Mutations in this gene are associated with Hirschsprung disease/Mowat-Wilson syndrome. Alternatively spliced transcript variants have been found for this gene.[provided by RefSeq, Jan 2010]

The c.760_761delAC variant in the ZEB2 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The c.760_761delAC variant causes a frameshift starting with codon Threonine 254, changes this amino acid to a Proline residue, and creates a premature Stop codon at position 25 of the new reading frame, denoted p.Thr254ProfsX25. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.760_761delAC variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). We interpret c.760_761delAC as a pathogenic variant. -
