Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes the canonical 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 1.2e-05 in 251086 control chromosomes (gnomAD). c.846+1G>T has been reported in the literature as a compound heterozygous genotype in multiple individuals affected with Primary Hyperoxaluria Type 1 (e.g. Coulter-Mackie_2004, Monico_2007, Williams_2015). These data indicate that the variant is very likely to be associated with disease. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. Both laboratories classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. - |

Disruption of this splice site has been observed in individuals with primary hyperoxaluria type 1 (PMID: 15110324, 25296721, 25629080). This variant is present in population databases (rs180177281, gnomAD 0.003%). This sequence change affects a donor splice site in intron 8 of the AGXT gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in AGXT are known to be pathogenic (PMID: 19479957). - |
