Genes affected
NDUFAF7 (HGNC:28816): (NADH:ubiquinone oxidoreductase complex assembly factor 7) This gene encodes an assembly factor protein which helps in the assembly and stabilization of Complex I, a large multi-subunit enzyme in the mitochondrial respiratory chain. Complex I is involved in several physiological activities in the cell, including metabolite transport and ATP synthesis. The encoded protein is a methyltransferase which methylates Arg85 of a subunit of Complex I in the early stages of its assembly. A pseudogene related to this gene is located on chromosome 8. Alternative splicing results in multiple transcript variants. [provided by RefSeq, Sep 2016]

ACMG classification
Classification made for transcript
Verdict is Likely_pathogenic. Variant got 8 ACMG points.
PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant located near the start codon (<100nt), not predicted to undergo nonsense mediated mRNA decay. There are 4 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 2-37232144-GGGAAT-G is Pathogenic according to our data. Variant chr2-37232144-GGGAAT-G is described in ClinVar as [Likely_pathogenic]. Clinvar id is 503927.Status of the report is criteria_provided_single_submitter, 1 stars.

Likely pathogenic, criteria provided, single submitter | clinical testing | GeneDx | Jan 02, 2018 | The c.96_100delGAATG variant in the NDUFAF7 gene causes a frameshift starting with codon Asparagine, changes this amino acid to a Alanine residue and creates a premature Stop codon at position 35 of the new reading frame, denoted p.Asn33AlafsX35. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.96_100delGAATG variant is not observed in large population cohorts (Lek et al., 2016). Although this variant has not been previously reported to our knowledge, it is interpreted to be a likely pathogenic variant. - |
