The p.T803A variant (also known as c.2407A>G), located in coding exon 14 of the MSH2 gene, results from an A to G substitution at nucleotide position 2407. The threonine at codon 803 is replaced by alanine, an amino acid with similar properties. This amino acid position is well conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
This missense variant replaces threonine with alanine at codon 803 of the MSH2 protein. Computational prediction is inconclusive regarding the impact of this variant on protein structure and function (internally defined REVEL score threshold 0.5 < inconclusive < 0.7, PMID: 27666373). This variant does not impact MSH2 function in a 6-thioguanine sensitivity assay in haploid human cells (internally defined LOF score threshold <= -1.32, PMID: 33357406). This variant has not been reported in individuals affected with MSH2-related disorders in the literature. Variant summary: MSH2 c.2407A>G (p.Thr803Ala) results in a non-conservative amino acid change located in the DNA mismatch repair protein MutS, C-terminal domain (IPR000432) of the encoded protein sequence. Three of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 251410 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. c.2407A>G has been reported in the literature in individuals affected with hepatocellular carcinoma, gastric cancer and colorectal cancer, and breast cancer (e.g. Hatta_1997, Sakai_2016, Yano_2007, Hu_2022). Two large case-control studies evaluating breast cancer cases and controls also reported that the variant was insignificantly distributed between the case and the control cohorts (Okawa_2023, Dorling_2021). These report(s) do not provide unequivocal conclusions about association of the variant with Hereditary Nonpolyposis Colorectal Cancer. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 22290698, 18383312, 21528233, 35449176, 36243179, 26991699, 24362816, 17350822, 33471991).
