Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 248910 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.1039G>T in individuals affected with Homocystinuria and no experimental evidence demonstrating its impact on protein function have been reported. No submitters have cited clinical-significance assessments for this variant to ClinVar after 2014. However, a different missense variant at this position has been classified as pathogenic previously (c.1039G>A [p.Gly347Ser], ClinVar:188801), indicating that Gly347 may of clinical significance.
