The c.516+2 T>A splice site mutation destroys the canonical splice donor site in intron 4. It is predicted to cause abnormal gene splicing, either leading to an abnormal message that is subject to nonsense-mediated mRNA decay, or to an abnormal protein product if the message is used for protein translation. Although this mutation has not been previously reported to our knowledge, it is expected to be a pathogenic mutation. Furthermore, another nucleotide at the same position (c.516+2 T>C) has been published as a pathogenic mutation. The variant is found in MITONUC-MITOP panel(s). -

To our knowledge, this variant has not been reported in the literature or in a large population database, indicating this variant is rare. This variant is expected to disrupt the splice donor site of intron 4 based on splicing prediction software (SpliceAI, Jaganathan K, et al. 2019. PubMed ID: 30661751). Variants that disrupt the consensus splice donor site in TYMP are expected to be pathogenic. This variant is interpreted as likely pathogenic. -
