Variant summary
Our verdict is Pathogenic. The variant received 18 ACMG points: 18P and 0B. PM1PM2PM5PP3_StrongPP5_Very_Strong
The NM_001953.5(TYMP):c.340G>A(p.Asp114Asn) variant causes a missense change. The variant allele was found at a frequency of 0.00000616 in 1,460,938 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Likely pathogenic (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. D114E) has been classified as Likely pathogenic.

Mitochondrial DNA depletion syndrome 1 Pathogenic:3
Variant summary: TYMP c.340G>A (p.Asp114Asn) results in a conservative amino acid change located in the Glycosyl transferase, family 3 domain (IPR000312) of the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 8e-06 in 250418 control chromosomes. c.340G>A has been reported in the literature in homozygous or compound heterozygous individuals affected with Mitochondrial DNA Depletion Syndrome 1 (MNGIE type) (Slama_2005, Zimmer_2020). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 15781193, 19368660). ClinVar contains an entry for this variant (Variation ID: 223024). Based on the evidence outlined above, the variant was classified as likely pathogenic. -
