The p.Y559* variant in the SPATA5 gene has not been reported previously as a disease-causing mutation nor as a benign polymorphism, to our knowledge. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The Y559* variant was observed once in approximately 33.000 individuals of European ancestry (ExAC database), indicating it is not a common benign variant in these populations. We interpret Y559* as a pathogenic variant. -

This premature translational stop signal has been observed in individual(s) with epilepsy, hearing loss, and intellectual disability syndrome (PMID: 26299366). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 207827). For these reasons, this variant has been classified as Pathogenic. -
